No, the kraken is not part of Greek mythology--it's from Norse lore. The only reason you have a kraken in Clash of the Titans is because the writers thought Tennyson had made the word up. Granted that an NPC in Megaera DOES refer to krakens in the sea, but that's about it. (Then again, the base game has a Thane class...) However, one of the Gigantes, Polybotes, was supposed to have been sealed beneath Nisyros by Poseidon. A little more delving into Greek lore (and the kraken's actual origins as a legendary giga-squid), and I have a hunch CotT's "kraken" would have been that particular Gigas...
