This may be a n00b question, but how do you join things together?

I tried making a dock with walls on both ends so it extends, but there is the sand effect that comes with each model that makes it look like sand is coming out of the walls.

A lot of the walls and cliffs blend into the terrain. If you get them all lined up together nicely there shouldn't be a problem, try switching on align to grid option in the object tool properties, this should make them all snap together, but you'll be stuck only being able to rotate 90 degrees.

You may have to raise the land behind the walls (or lower the water side) so they don't seem to jump out of the land.

paint a stone/brick/ground/whatever texture on top of the offending "sand" area?

The tiles will stitch into the height map causing the effect you describe. Snap tiles together to form the walls, docks, whatever you need and then at the ends use decoration objects to cover the seems.

Thats typically what the level designers would do in game.

These docks are what we call "tiles". Make sure that any tiles are not extremely close to, or straddling level boundaries. Tiles cannot stitch to the height map terrain in these areas and as such the terrain may poke through the object.
