You'll need the ARC explorer, TEX Viewer, and the Art Manager, that comes with the game.
First find the appropriate .arc ([TQIT Install Folder] > Resources > Xpack > Items.arc), open it with ARC explorer. In the .arc file, find the folder with the name "equipmentarmor", and extract, from the torso, helm and greaves subfolders files named u_torso06a.tex, u_helm06a.tex, u_greaves06a.tex, then you'll need the TEX viewer to convert them to .tga. Edit the tga as you find appropriate, most likely you'll just have to reduce saturation and perhaps darken it a bit. This can be done in GIMP for instance, which I'd recommed. Now create a mod in the Art Manager, which you won't be using, apart from converting .tga to .tex. When you have created it, select, for instance, the "Maps" folder in your new mod, and in the part of the window to the right, which is most likely blank do a right click. This will bring out the import window, and you should browse for your edited .tga files, wherever you put them. Once you have imported all 3, right click on their names and "Auto Create Assets", which will bring up a new menu, where you should select "Bitmap" and ok, for each of the .tga files. Now press F7 to build the mod, and you can exit the Art Manager. Now, find, in My Documents folder, the subfolder called "My Documents > My Games > Titan Quest Immortal Throne > Working > CustomMaps > [name of your mod] > Assets > Maps". There you should find your three .tex files you need.
Now, since all this I have written is theorycraft, but will work 100%, I must warn you that I do not know if the next step will work properly, if it doesn't, just let me know and I'll propose a lengthy workaround, which would take me a while to type right now.

You should now, in the Windows Explorer, find the folder "[TQIT Install Folder] > Database", now, within it, create a new set of folders, which should make a path XPack\Items\EquipmentArmor\. In the EquipmentArmor folder, create three new folders, Torso, Helm, Greaves, and put your .tex files, copied from the Maps folder I talked about earlier, in their appropriate folders, just like in the .arc file. So, if you have the green version of the set, all this should make it black, or whatever you edited the skin like.
