Synergies are passive effects that activate ONLY when the skill it is connected to (the green [ bracket) is active.
Example would be Warefare Onslaught line....
Ignore Pain, Hamstring & Ardor will only activate if you initiate an attack with Onslaught.
If you have the whole Onslaught line maxed out, but attack with say.. Psionic Touch, there is no possibility of utilizing the points/skills invested in the Onslaught branch line, since they are all passive synergies for Onslaught.

Well, you have to have points in the synergies first, but otherwise, yes, that is what happens.
